The port is at Maizuru, not Kyoto. Take the free shuttle to Nishi-Maizuru Station, then a JR limited express (Maizuru/Hashidate) about 1 hour 50 minutes to Kyoto (~¥4,190 / €25 each way). In Kyoto the JR Nara Line reaches Fushimi Inari (free) in a few minutes and city buses or trains link Kiyomizu-dera (¥500) and, if time allows, Kinkaku-ji (¥500). Realistically pick two temples, not all three.

Free shuttle to Nishi-Maizuru Station, then the Kyoto Tango Railway about 50 minutes to Amanohashidate (~¥1,100 / €8 each way). From the station it is a short walk to Chion-ji temple and the sandbar; the View Land chairlift is ¥850, rental bikes are ¥400, and the Miyazu Bay sightseeing boat is about ¥1,200.
